Lets say if I use a power up in a level, will it always appear in your sack pocket or can you disable it? I haven't tried this yet so I ask here instead...

You can disable individual items with the sackpocket tweaker, or you can go into global tools and disable the sackpocket all-together!

The powerup is probably appearing in your sackpocket because you're using the wrong type of powerup pedestal. One gives you the powerup in your Sackpocket and the other one just gives it to you regularly. But yes, you can also disable it via global settings.
