Whenever I turn on the PS3 it comes up with a screen saying "Connect the controller using a USB cable, and then press the PS button." I have done that countless times and nothing has happened. Whenever I press the power button, it doesn't turn off and it just makes the beeping noise I end up having to turn it off by the switch.

Wait, the problem starts with the controller and ends with the PS3? o_O For the controller, have you ever used it with another PS3? If yes, find a small hole behind it and insert a pen or toothpick inside it. That resets it. As for the PS3, if you are turning it via power switch in the back or pulling the plug, that's asking for data corruption. How many time you wait before turning it off? Sometimes it might take more than 5 seconds to turn off.

While the console if off try holding the power button until the console beeps once. This does a full reset. Plug in the controller afterwards using the USB cable and see if it gets recognised. If it doesn't get recognised try holding the reset switch underneath the controller for a few seconds and try the above again. If you system doesn't shut down properly each time like you say I would enter the recovery menu (http://community.us.playstation.com/message/2252774) after you get your controller sorted and check system integrity.
