When I select one of the two pistons on my elevator with the X button, the entire bottom floor gets deleted-- POOF! In a mist of black smoke. What is going on here?

Hmm... try either turning the pause on or just press square on the piston without pressing 'X' at all.

I fixed it by making the areas where the pistons latch onto isolated-- smaller. It's weird. I'm also having problems with decorations just disappearing for whatever reason, and I also had it where all of my rods and pistons were removed. I saved beforehand, but this is ridiculous. What a glitchy, convoluted mess these creation tools are...

I agree, I can't count the times that objects have fallen even if they've been stuck to something. Media Molecule let me down a bit with the 'Create' aspect of the game. 'Play-Phail-Share' XD Though I wouldn't really call it Phail

I've had stickers and other decoration disappear for no reason as well. Very annoying.... They do need to fix these bugs.
