Probably to infect them with the Meanie virus, you hear Clive mention later on that Higginbotham was infected there, so maybe the factory was used to turn everything "Meanie"?

Yup The factory is used to meanify and use sackbots for slave labor Not too many people notice that many robots that appear in the war scene nearing the end of the story level also make an appearance in the factory of better tomorrow ! Including the big boss that burps lasers, in fact you come in to contact with his signature arm and just before the scoreboard his leg dispenses prizes for transporting all the sackbots.
