Top Down Water?

I'm worried about the way the top down mechanic works. So far I've only seen top down games done from a control seat. So will you be able to make top down games with water? So now I'm wondering if I can restrict the player to a controllinator in specific areas? My level will have both land and sea areas. It's going to be played from a top down perspective. I could make a small platform with a controllinator on it for walking on land and hopefully I can restrict it to land. Then for the sea a boat with a controllinator. Then I wonder if there's a way to save progress within a user created level.
